now I'm prepared to accept that the flowers and roots may be mixed up, and I actually agree with Radim that the root is much more like that than the other proposed, but I think we again risk too many degrees of freedom if we just assume that there's a mix and match game going on..

Yes, that mix-and-match theory gives extra degrees of freedom for theorists.  And at the same time complicates and frustrates the task of identifying the plants.  

But if that is indeed what happened, those observations do not justify assuming that it didn't. 

Same for my claim that about 5% of all tokens have some "spelling error" (which could result from valid spelling variation or several other causes).  It gives n easy excuse to proponents of theories which fail to "decode" 5% of the tokens. And it complicates and frustrates the decipherment.

But if the claim is indeed true, those observations do not justify assuming the opposite.

on that note, has anyone put forward a concrete and obvious example of where this mix/match has actually happened?

My best guess is that the Author's notes for the herbal were just a draft of the Pharma section (which may have been more extensive than what remains in the VMS) and maybe a bunch of separate text-only descriptions of the plants.  At some point the Author decided to convert his notes to Vellum, and the result was the Pharma section.  

Then he decided to turn those notes into an expanded herbal in the format that people expected -- one or two plants per page, with one or tho parags of description.  So he had the Scribe copy the parts that he had sketched in Pharma, and add the rest by copying from random herbals.
