What if the manuscript are just tables of numbers. In a lot of astronomy books of that time we find tables that can predict things in the future. That are mostly numbers, star names, zodiac signs. In that case you would get similar words in every column. That would also explain why you would get word repeats.
Also I think if you look for words that are nearly exclusive or very often at the line start you will find more that 20 words that match and most of the words that are not single used words are that kind of words in at the line start. So there is something going on at the line start.
