But, a run of 14 pages (f13r to f19v) where the writer alternates between using and never using something as common as
ee seems odd

This is why studying the Voynich is awesome, one can find a pattern like this, study it, think about it, play with it and then realize one has absolutely no idea what it means.

Some pages are completely yellow with "cc" words though. It feels to me like the biggest difference is between being full of cc compared to having 0, 1 or2.
Something like the ratio of tokens containing "cc" vs total tokens might be more illuminating.
There are only 17 occurrences of
ee in quire 2. Their distribution is within the bounds of statistical acceptability. In quire 3 ( 78 occurrences ) the distribution is ~7.5 standard deviations away from would be expected if the words of that quire were distributed randomly. But you also get much the same with
eo. And also with words ending

But this is not unusual. Many similar distributions of many other parameters in many other sections of the manuscript all show a similar property of being outside the bounds of what would be expected.

Really striking when you see it this way. Any other bigrams for which this holds true? Since nothing is easy in the VM i think not but maybe there's a pattern.
