When the Hellens wrote of the 11 Moon phases, they were referring to natal astrology. Meaning, reading charts on an individual level and making predictions about the life of the native. The leading theory on the manuscript seems to be that it is electional astrology, i.e. the selection of fortuitous times for undertaking activities. 

This to say, if the 86v "bumps" are depicting the 11 phase doctrine, the VMs author is doing personal astrology, at least on that folio. It is unlikely to be about farming or selecting medical elections (dates). Natal and electional techniques are distinct, they aren't cross-applicable, despite both involving the planets. So, either it is about determining life conditions, or the 11 bumps are what the author happened to fit in there. 

The four figures must be important. I think it's a depiction of a lunar cycle in four parts, and lean towards the 11 bumps being meaningless. In the 15th century, natal astrology was less common and many people didn't record or know their time of birth (hour and minute). Without that data, you can't complete the process. Those most likely to be having their charts read were the rich and famous. Also, the text doesn't seem expansive enough to address such a thing. Valens needs 4-5 pages, depending on translation.

Count Muppetcula says that there are 48 small empty circles between the 11 big brown ones (4+4+4+3+3+3+3+3+5+3+3).  

Just inside the bounding circle there are 16 thingalings (festoons?). By coincidence 48 is 3x16.  

48 not divisible by 11, but it is 4x12; maybe there were supposed to be 12 brown blobs, not 11.

There is also 1 virgo with 2 feet 2 arms and 9 (4+5) fingers. And it is with obvious pleasure that she is holding the head of St. John the Baptist in a fish bowl.

I assume that some theoreticians have gotten quite used to miscalculation. Actually, there are 38 small empty circles. 
Also, my take is that Virgo is just looking at the reflection of her face in a mirror. 
Really stretching it, one could possibly say that Virgo's eyes are practically Chinese though.
