The letters b c d g p t , they sound phonetic( bi ci di gi pi qu ti). Ligatures remove the sound "i" in bi ci di... and , "u" in qu. When Jacques Guy designed the first version of the transcription alphabet that eventually became EVA, he tried to make the transcribed words pronounceable. As a linguist, he must have considered the Italian values of letters (which are the basis of IPA) as the proper pronunciation of transcribed letters. Could that be all there is to it?
